The problem is that sometimes when I switch over to another level or part of a level, even if I hit "save ROM", going back to the one I was working on gives me the default room again, as if I never did anything. Even re-opening the ROM doesn't help, I keep losing my work. Please help, or direct me to some other SMB3 level editing program.

Are you editing the ROM in another program, such as a hex editor, at the same time? SMB3WS loads the ROM into memory at startup, and works on that version from that moment onwards.

Well, I had an overworld map editor for it open at the same time, but I wasn't doing anything with it. I don't know if that did it or not though. So the answer is yes.
